In the Ultimate universe, Richard and Mary Parker's history is slightly different. Richard and Mary in this universe also died in a plane crash. Although they were not spies on a covert mission to stop the Red Skull, there were no doubt mysterious circumstances involving their deaths. Both of them scientists, the two geniuses started work on a revolutionary new experiment that became known as the Venom project. Designed to heal all human diseases and illnesses, the two of them developed the Venom suit.
Richard decided to leave the project unfinished due to the dangerous nature of the suit. After becoming Spider-Man, Peter would go on to wear the suit and learn just how dangerous it really was. After abandoning it, the suit then bonded with Eddie Brock Jr.
It turns out that in the Ultimate Universe, the plane crash that killed the Parkers was merely a coverup. Richard had actually been working at a secret government lab headed by Nick Fury. Specifically, Richard was helping design a new super-soldier serum that replicated Captain America's powers.
Bringing his wife Mary along, Richard assumed that the government facility was the safest place he could be. It just so happened that Bruce Banner as also working on that very same project. Richard explains the only way to protect him was to die so that his personal conflict between him and Osborn wouldn't catch up to Peter, and Peter breaks down into his arms.
Later, they walk along the cemetery and discuss why Richard came back. Richard then reveals to Peter that he's been aware of his identity as Spider-Man, due to his work with the cross-species spiders and that as his only living bloodline, Peter is the only one who could become a cross-species.

The sight of the infant Peter is traumatic enough to cause the Hulk to revert back to Bruce Banner, who cannot believe the destruction he caused before he is knocked unconscious by Fury.
Cradling the infant Peter in his arms, Fury apologizes for the tragic turn of events, stating that its fortunate that due to his age, he won't remember any of it.
